Tap into URGI’s proven expertise in plant bioinformatics to maximize the value of your genetic, phenomic and genomic data. Benefit from efficient data management aligned with FAIR principles and accurate analysis of transposable elements
URGI (Unit Resources Genomics-Info) is a scientific facility specialised in plant bioinformatics. We publish and integrate genetic, phenomic and genomic data, mainly from plants, and analyse the dynamics of transposable elements in genomes and pangenomes.
URGI is ISO 9001:2015 certified and part of the " Institut Français de Bioinformatique " (IFB), the French node of ELIXIR , the European life sciences infrastructure. It is also one of the four facilities that form BioinfOmics , INRAE’s bioinformatics research infrastructure.
URGI is also labelled:
- by INRAE CNOC commitee as a INRAE strategic platform ( https://doi.org/10.15454/1.5572414581735654E12 )
- by GIS IBISA (Groupement d'Intérêt Scientifique Infrastructures en Biologie Santé et Agronomie).
URGI offers services in data management based on the FAIR principles (Findable, Accessible, Interoperable, Reusable). These services are supported by resources developed by URGI such as the Plant Genetic and Genomic Information System ( GnpIS ), an integrative platform for plant genetic and genomic data that ensures efficient cross-referencing and data interoperability. URGI promotes the use of a coherent suite of standards and ontologies for plant phenotyping data ( MIAPPE , BrAPI , Crop Ontology ) through a knowledge hub of guidelines and good practices ( RDMkit ) and various tools to validate data formats before submission in relevant repositories.
URGI maintains two international data discovery portals, FAIDARE and WheatIS Data Discovery , and one national, RARe Data Discovery , designed to facilitate access to essential public plant research data. FAIDARE connects researchers to over 40 plant research databases worldwide, providing a centralised platform for exploring key data sets. WheatIS Data Discovery, a specialised subset of FAIDARE, focuses on wheat data and is part of the Wheat Initiative . RARe Data Discovery allows to discover the collections of biological resources (plants, domestic animals, microbes, insects, soils ...) provided by the French national infrastructure, RARe . All these portals offer powerful search capabilities, user-friendly interfaces and programmatic access, making it easy to discover, filter and integrate high quality datasets.
The second set of services provided by URGI includes a high-throughput genomic annotation using REPET , one of our key tools. Developed over 20 years ago and widely used, REPET is a reliable pipeline for the detection and annotation of transposable elements in genomic data. We also provide Virtual Research Environments (VREs) with scalable computational resources for transposable element annotation. These resources are deployed on a virtualised infrastructure to ensure efficient and flexible processing.
Finally, URGI is committed to training and capacity building. We offer a range of training opportunities, including contributions to national trainings organized in the frame of IFB, scientific events, customized, on-demand courses and e-learning resources, enabling researchers to learn at their own pace and fully utilize our tools and services. Our training focuses on our areas of expertise: data management and TE annotation .
URGI has produced a Data Management Plan (DOI : 10.15454/9HM5UI ).
